I think that Draco would continue to see her as a different person (because he's been waiting for her for so long, and has never allowed himself to see the 'other Hermione' as her), but that his knowledge of the 'other Hermione' would probably factor into the way he treated her, at least at first.
I'm not sure I've read any other Time-Turner fics, though I have written one before (and in that one, the Time-Turner only worked one way, so Draco had to wait 19 years to catch up with himself, during which time he changed).
One thing I enjoyed in this story was that it gave me the chance to write three different Dracos -- the young, nervous one; the Voldie's sidekick one; and the redeemed-but-still-a-Malfoy one. To me they're very different; I don't know if they seem different to a reader.
